Captain Samba O’Neil doubled the advantage with another well-taken header, giving the Porcupine Warriors full control before halftime.
The result ends a three-game run without victory and keeps Kotoko firmly in the race at the top end of the table.
They now sit on 38 points, seven behind leaders Medeama.
Meanwhile, Young Apostles sit 16th in the relegation zone with 27 points.
